Set in CE 73, two years after the peace treaty between ZAFT and the Earth Alliance was signed in Gundam SEED, members of the Earth Alliance special task force known as "Phantom Pain" hijack three new mobile suits from a ZAFT armory base during a meeting between Orb Chief Representative Cagalli Yula Athha and ZAFT Chairman Gilbert Durandal. What begins as a pursuit of a band of Extended Naturals by Orb refugee Shinn Asuka, Alex Dino (Athrun Zala in disguise), Rey Za Burrel, Lunamaria Hawke, and the crew of the Minerva, escalates into cataclysmic circumstances which lead to the declaration of yet another war.


About Kira Yamato:
Kira is living a peaceful life until the war between Naturals and Coordinators is bought to Heliopolis and he takes the GAT-X105 Strike Gundam to protect his friends from the threat. Later survivors are bought onto the Archangel and Kira takes the initiative to defend from enemy attacks until they arrive to Alaska of Earth. On the way there, Kira is defeated by Athrun Zala and is transported by Reverend Malchio to Lacus Clyne's mansion on PLANT. After hearing that ZAFT plans to attack the base his friends are staying at, Lacus gives Kira the ZGMF-X10A Freedom Gundam to use. He then accompanies the Archangel whose goal has changed to ending the war. Athrun joins Kira on his quest on realizing wiping out a group of people will not end the war. Later he fights both the Earth Alliance and ZAFT in order to stop both sides from destroying each other. Later he learns of his past from Rau Le Creuset. Later he stops the Earth Alliance's Nuclear Weapons and ZAFT's GENESIS, super weapons built on genocide. He prevents both sides from destroying each other and a peace contract is signed.


About Athrun Zala:
Athrun was born in December City of the PLANTs on October 29, CE 55.In CE 61, Patrick Zala sends Athrun to attend a preparatory school in Copernicus City, located on the Moon.Here, he meets Kira Yamato and they become good friends.In CE 68, Patrick calls Athrun back from Copernicus City.Just before he leaves, Athrun builds a robotic pet bird, Birdy (Torii in the Japanese version), which he gives to Kira.
After returning to the PLANTs, Athrun finds that his father has arranged an engagement for him to PLANT pop idol Lacus Clyne. (According to the novelization of Gundam SEED, she is the first girl Athrun ever kissed.


About Shinn Asuka:
Shinn lives with his parents and his younger sister in the neutral country of Orb, but the Earth Alliance attacks Orb on June 15. Only Shinn survives when his family is caught in a crossfire between the GAT-X131 Calamity and the ZGMF-X10A Freedom mobile suits Shinn watches in horror of the death of his family and cries in anguish, though it is not clear whether the Calamity or the Freedom was responsible for the explosion that kills Shinn's family. Shinn blames Orb’s rulers, the Athhas, for his family’s deaths, Orb soldier Captain Todaka then takes care of Shinn and later sends him to the PLANTs, where he joins ZAFT and graduates as one of the top students in his class as a "ZAFT Red".

After graduation, Shinn is assigned to pilot ZAFT's ZGMF-X56S Impulse, and is stationed aboard the battleship Minerva under the command of Talia Gladys along with former military academy classmates and friends Rey Za Burrel, Vino Dupre, Lunamaria Hawke, Meyrin Hawke, and Yolant Kent.
